But anywhere I fret the string it's really flat. If I sharpen the open tuning it sounds good fretted. When setting intonation. It chimes in tune at 12 fret, but is quite flat fretted at 12. Changing saddle position does not help.

If you drop them down and the problem doesn't change then I'd look at changing the bridge angle or removing the saddle springs. That is, the distance from the speaking side of the nut to the middle of the 12th fret will be very close to equal to the distance from the middle of the 12th fret to the contact point of the saddle.
